We would like to be able to match the JustGiving donate buttons for our website with our color scheme - and not have it always be the purple.
No I'm afraid we don't do that. One reason being that we can't necessarily control how our brand (JustGiving) is presented in varying colours that are set chosen by charities. We have our own brand colour (purple) that we generally present ourselves against.
Does this include the embed buttons for emails and webpages? That's what I meant for this idea - Support told me that was not an option at this time.

This is an existing feature that any charity can set. You can define your charity's brand colours in the Settings tab and by saving this will then change the donate button colour across your campaign pages and associated fundraising pages (past and present).
